Actually you are not fully correct here. Majority of estonians were worshipping ancient gods in 1208, yes, but very significant portion were christians (some estimates even go as far as 30 percent)- large enough portion for crusade not being justified here.
Now, after Estonia fell to crusaders, its no real suprise popularity of christianity dropped amongst estonians.
